Won't work with Unified Contact Store? Workaround?

This tool doesn't work with the Unified Contact Store.

How do I get equivalent functionality (import contacts into Lync) when we use UCS?

Rather, how do I update the Web Services (Ex2013) so that Lync puts a user in the correct group?

You are correct, it is actually written on the documentation page.
The workaround with this tool would be to revert from UCS mode, use LUMT and then enable UCS again. That being said, I would strongly advise you to NOT do this because of the other behaviors that change when you reverse back to Lync Server mode from UCS mode.
A proper way of doing would be to use Exchange Web Services for this. Have a look at and for API documentation.
